Her gesture was a threat, Simba knew that if he killed Kovu he would have a war on his hands, he was rather powerless in that situation and Zira knew it.

I think she knew Simba would spare him and saw that as his weakness. As much as she 'loved' Kovu, she would have attacked Simba if he'd tried anything.

I think Zira was sure that Simba was to softhearted to Kill a cub. I think She did that just to Scare Kovu.
