I have a version for Kovu and Kiara's pride where they have 3 daugthers and Kopa isn't in this version, like he never existed. But I also wanted to create a version of Kovu and Kiara's pride where Kopa IS in it but it will change the whole story and characters, but I also don't want to delete these characters I already have. Can I create two versions of the story without deleting the characters I already have and creating new ones for a different version of it?

You can make any story you want as long as the characters you posts on the site are not breaking canon (canon = the 3 movies&Lion Guard, but I think it's okay not to include LG when it's not even released yet). SNA is not canon so you can make both stories that does and does not include SNA events.

I have! I have the Kiburi Baadaye story characters, but then I also have the Utendaji Pride characters. They both meet the canon characters, but they never meet each other and some of the canon characters have different mates. I think it's okay, but then again, that's just my opinion!
