Because very few animated movie main characters have scars. They're supposed to be good, pure and pretty from both outside and inside. This stereothype comes from Middle Ages. Ya know, pretty pricesses, handsome white knights... and... ugly old witches.
Villains are supposed to look dark, ugly and scary, that's why they look so different than normal characters. They're often older, black coloured or have scars like you said.

When I think of characters from movies with scars, I think of Harry Potter first... FML.

Antagonists [aka 'villains' for some people] often have that stereotype that they have to be 'ugly' or 'dark'. It makes them easier to dislike in most cases. Some that first pop into my head are Rex [Cobra] from G.I. Joe: The Rise of Cobra and Metal Beak from Legend of the Guardians: The Owls of Ga'Hoole. But there are also a fair share of antagonists that don't go along with the typical stereotype.

I think this holds true for most protagonists, and for the exact reasons you've mentioned. Unless they have scars due to them fighting something evil, lol.

I saw a movie, I think it was Knight and Day, it takes place in a airplane, a guy was was getting everyone's attention by waving his gun then when he was taken down a passenger gave him the gun because he worked with him.
