I actually don't think it was such a good idea to run away. Yes it caused the whole quest where she found herself, yada yada, but she could have figured that out by asking her own family. That would have made a lot more sense.
And if she had stayed at home, not in the forest acting like a wolf (stalking around, pouncing, howling, etc.), the town would appreciate her. After all, the town loved Balto. As seen from the end of the first movie and the entirety of the third movie. If she had stayed where most of her siblings lived, the town people would have recognized her as Balto's daughter and accepted her anyways.
And she would have been adopted sometime or another. Or at least, that's my opinion. Running away is never a good idea. In Balto 2, it's almost as if they're telling the younger kids who watch it 'oh, run away if you get upset! You may find out who you are and everything will turn out alright!'
Well, maybe she ran into the wilderness after learning what some people do to wolves because... that made her fearful of people. I mean, think about it: a hunter could have killed her with his gun, and her own father just said that people do kill wolves, so maybe it was a simple sort of sudden reaction to hearing that. I dunno. I'm sure SOME humans would accept her like Balto had been, but... eh, we could just say that teenage raeg took over and she wasn't thinking when she acted.
And I agree about the ending opinion: Running away is not good. It only worked here because it was supposed to happen that way and it's just a cartoon. I'm sure if they made a version of this in psuedo-modern times, events would have ended up much different while lessons would be learned the hard way [oh wait, Disney did this with "Lady & the Tramp II: Scamp's Adventure"... XD].

the screen-play says it was the right thing to do, at least when she ran away balto didn't have to deal with her for a day
...Actually he did, though not physically. He was a worried father, wondering what trouble she'd get into while out in the wild. Even Jenna was worried, but she couldn't do anything because it was a 'wolf-dog only' adventure or some bull like that.

She shouldn't have ran away. It is sort of sad to run away from someone who actually loves you. When Balto found Aleu, they only had less than a day to make up for it. Then the whole running away thing turned into a goodbye forever. Plus, Aleu never said goodbye to Jenna in any way.
And this is why Jenna should have gone with Balto.
TA-DAAAAH~...I mean, it is sad to leave the life you once knew, but Aleu didn't seem to be meant for Nome, not like her dad is. Also, if what Yak said was true and all dogs do go to heaven, then perhaps it's not really a 'goodbye forever' for Balto and Aleu; it's just a... 'goodbye until [HOPEFULLY] much later'.

Yes the whole running away thing was a little overly dramatic, but that's the thing that gets the ball rolling for WQ's story. If she hadn't run away, then there wouldn't have been a "Wolf Quest."
Also, Aleu running away benefited not only her, but the wolf clan as well. If she and Balto hadn't stumbled upon their clan, chances are Niju would have taken over the clan and would have eventually starved everyone to death.
And yes, her running away did end up turning into a goodbye forever, but sometimes, you need to be willing to give up something you love to obtain the life you want. That's just a basic principle of growing up.
It had to be an overly dramatic parting; this is Aleu we're talking about... and she's just a naive teen/yearling. Also, if it wasn't so dramatic, Balto probably wouldn't have felt so strongly to reunite with her and accept her eventual fate to be with the wolves instead of always in his watchful eye. After all, the wolf blood in her came from his family. Plus, he got a nice little lesson as well, so it was still a good thing for him.
You make a wonderful point!

So the real question here is whether or not Wolf Quest should have had a plot?
...Maybe?
I mean, at least the plot ended up better when she DID run away than if she hadn't. A lot of lives were affected simply by her brush with Death's bullet, so it was worth it in the end, even if Balto and Jenna couldn't see her anymore. Also, having her run away was better than having her join some sled team or something stupid and predictable like the other bookend films.
