My personal favorites have always been the already mentioned Frollo and Scar.
Scar because I've loved TLK since I was a child and it's always held a personal place in my heart, but also because he is his own undoing. He becomes ensnared in his own lies and backstabbing and the hyenas get their revenge from oppressive rule. Plus, y'know. Jeremy Irons. Frollo because he is just such a deviation from the traditional Disney style of villain. HBoNT deals with such dark themes so beautifully. A man committed to the cause of God who uses God to get what he wants, all while believing what he is doing is right. This is one of the most dangerous people I think are out there, and knowing there are actually people like him out there makes him terrifying. Both are great villains because they have actual reason to do what they do. Scar lives day to day thinking he could be a better king, and Frollo's mind is corrupted by his religious devotion.
I think Man from Bambi should also be noted. You can feel his presence and the animals' fear of him throughout the movie, yet you never see him. That, to me, is beautiful musical and atmospheric work.
