-Change some of the dialogue with the sled dogs. Their motives were selfish. I'd add something in there to show more concern for humans.

-Take Stella out, as others have said. The scenes with her added NOTHING to the story at all. That one scene with her, Boris, Muk, and Luk near the beginning was just pointless.

-Fix the music! When Balto was sliding down the ice slide, the music was just pathetic.

-Try not to have two stories. It went from "win the race" to "Rescue Boris and Duke." Since it's just one movie, neither of the stories are very developed.

-Remove the whole "I wish I could fly" cliche. It's been done and done. Cliches are fine as long as they are done masterfully, but this is the same as always. How did Balto all of the sudden gain that dream between 2 and 3?

I would get rid of Stella (although I'd keep Boris) and Mel and Dipsy. They were annyoing and pointless. I'd also mention at least once that Balto was part wolf and not a pedigree husky.
I'd cut out all the songs except for the one at the beginning. I'd put Jenna on dogsled team - I don't like it that she sits on the sidelines and worries, her character has way more potential than that.

Hey, I'm all for tough girls (my stories should be proof enough of that) but Jenna was a mother by that point and I somehow think that it kinda makes sense for motherhood to tone a lady down a bit. At least, that's how it always seems to go.

Well it depends on the situation. I think it was good that they kept the search party in the movie down to a minimum. Balto was the leader, so he had to be in there. Stella had to tag along because they needed her as a forward scout. And of course they needed Muk and Luk because A) they knew where the plane went down, and B) hindrences like that make it a more interesting story. If other characters, like Jenna, had come along, it would have reduced the odds that stood against them.
BTW, I'm not gonna say that girls are weak, but in an arm-wrestling match between the average guy and the average girl in any gven age group, odds usually favor the guy. Call me a chauvanist, but numbers don't lie.

I think Dusty should stay single.

I'd have Dusty thank Balto for helping her back on to the ledge,instead of her saying I'm ok,I'm ok.
