I'm honestly a little stuck between both of them XP
I'm a huge fan of Balto 2, mainly because of the WOLVES. The whole spirituality concept of it was interesting, but I find it a little...meh. Still great though.
In Balto 3, I was glad to see Kodi get some spotlight, as well as some more personality from Balto (sort of). I'm not a big fan of the storyline though. Duke just annoyed me.

I thought Wings Of Change was better because Balto got most of his original personality from the first movie back and Jenna, Boris, Muk, and Luk all had bigger (or at least better) roles to it than to Wolf Quest. Also the song issue in Wings Of Change wasn't that big of a problem for me because the only song I didn't like was Stella's song! (Ugh ) Where as in Wolf Quest, there was only 1 good song for me! Although, I would say the lead Wings Of Change has on Wolf Quest isn't a whole lot.

I prefer WQ to WOC for the plot. Plus WQ has Aleu.

First off, there should be a "Both", "Neither" and an "Undecided" choice on the poll.
Second, it's honestly hard to say, if only because they were both good... yet bad as well. Here's why:
Wolf Quest - Its strengths were that it did focus a lot on Balto's wolf heritage via his daughter Aleu, and that the plot moved really well. There wasn't much, if any, slow parts, and it kept you thinking, wondering what was going to happen. Yes, it did mention some more "New Age" thoughts, but at least it's not preachy or trying to convert anyone - it was used simply as a guide for a father and daughter duo to bond and accept the wild blood they both share, as well as to explain how everyone is simply a little part of something much bigger than we know. Plus, it was different and risky - the ending was unpredictable [at least on the first watch], but at least it was unexpected to a point.
Its weaknesses? They are so obvious. The animation of the characters was at times inconsistent and sloppy, not to mention that a lot of returning characters were very off-model. Personalities were also a bit off as well. Some of the characters were annoying, but luckily they weren't scene-stealers or in the film too much to throw it off the main story. Oh, and "becoming one with the tree" stuff was just... odd [LOLWAT innuendo].
==============================================================
Wings of Change - Its strengths were that the animation [mostly of the character consistency] was an improvement, and the original writers from the original film returned for Balto's swan song. The return of dog-sledding was a nice touch too, even better to have Father and Son working together in the same team! The theme was okay, but the fact that the antagonist wasn't really the real bad guy makes this really good. Also, the slight shout-outs to the previous movies was also a wonderful touch!
Its weaknesses? Too much Stella... and not enough attention on the situation with the dogs, especially Kodi and Balto. It is called "Balto III" for a reason, so shouldn't he have lots of screentime and development? Also, Boris was a weakness here too, given an unnecessary buxom beau to share scenes with and the "scared of heights" stuff. There were some slow parts that were pointless and boring... and had annoying, pointless characters to go with it. The hinted innuendo... well, it didn't feel like it fit in with Balto. Also, there was no final resolution to the main conflict... as we never really learn it [though I'm sure Wikipedia of some other sites may show the final result than what Balto was guessing].
So I'm equally divided on the question, but personally, I'd have to say Wolf Quest wins as the better sequel. The story and the risk of mixing in native [yet very true!] beliefs to make an exciting family adventure.
